How do I delete alerts from the alert list?

After I see an alert in my profile and go to new post to read, how do I delete that particular alert from the list?

Simple answer: You don't. Once you've read the post, the alert will vanish next time you log in.

Perhaps I was not logged out long enough, as all alerts were still displayed on a new login. Until now, when I was to make a reply, I would click on reply prompt, new text box appeared, clicked post reply, and done. For whatever reason, I had not noticed the text box that accompanies one's post. Is one method preferred over the other? Also, is there a prompt I should click to indicate that I have read a particular post?

I think I see the difference. Using the accompanying box is like replying to the thread whereas clicking the reply prompt is making a reply to an individual comment. I joined only 3 years ago. These things take time, ya know. : )

Short answer: no.

There's a third method: mark the part you want to reply to, then a little "Reply" button will show like so:

Klick this button and the marked text will appear as a quote in the text editor. You can now easily add your comment to that specific part.
